We have some control-point-based registration over here, but I suspect it's
not publicly-available. Also, parts of it all require a certain distance
from proprietary software like MATLAB. I suggest you take a peek at the
following though:

The above should be accessible to all. For C++ implementation, see ITK from
Imperial College London or try VXL, which is Open Source.
